Eckert's journey into engineering began in Philadelphia. He grew up in the Germantown section of the city. As a high school student, he worked in a laboratory. The lab belonged to Philo Farnsworth, a famous inventor of television. Eckert eventually enrolled at the University of Pennsylvania. He initially studied business at the Wharton School. However, he transferred to the Moore School of Electrical Engineering in 1937. By age 21, he had already applied for his first patent. This patent was for a light modulating method and apparatus.

At the Moore School, Eckert worked on several technical projects. He participated in research regarding radar timing. He also made improvements to a machine called a differential analyzer. This machine was used for complex math. In 1943, Eckert began a major new project. He partnered with John Mauchly, a physics professor. They proposed building an electronic digital computer using vacuum tubes. These tubes allowed the machine to be much faster than previous tools. The goal was to compute ballistics tables for artillery. Eckert served as the chief engineer for this project, known as ENIAC. The machine was completed in late 1945 and revealed in February 1946.

After the ENIAC project, Eckert and Mauchly faced a legal dispute. They left the Moore School in March 1946. The disagreement involved the ownership of intellectual property. The University of Pennsylvania had changed its patent policy. This new policy would have required them to give all patents to the school. Eckert and Mauchly had an agreement to keep the patent rights for ENIAC. However, the university wanted commercial rights as well. This led the duo to start their own business. They first formed the Electronic Control Company. This company built the Binary Automatic Computer, or BINAC. By August 1950, the BINAC showed a major advance by using magnetic tape for data storage.

The Electronic Control Company soon became the Eckert–Mauchly Computer Corporation. This company received a large order for the Universal Automatic Computer, or UNIVAC. Eckert contributed a special invention to this machine. He developed mercury delay-line memory to help the computer store information. The UNIVAC I was finished on December 21, 1950.

Although the company faced financial troubles in 1950, it was acquired by the Remington Rand Corporation. Eckert continued his career there as an executive. He later worked for Unisys after a merger in 1986. He retired in 1989 but remained a consultant.

Eckert was a highly respected figure in the scientific community. In 1949, he was awarded the Howard N. Potts Medal. In 1968, he received the National Medal of Science. This award recognized his contributions to high-speed electronic digital computers. Even after his death from leukemia in Bryn Mawr, Pennsylvania, his legacy grew. One of Eckert's most significant debates involved computer architecture. Many people use the term "von Neumann architecture" today. This refers to the stored-program concept in computers. Eckert believed this should actually be called the "Eckert architecture." He argued that the stored-program concept was developed at the Moore School first. He felt John von Neumann improperly took credit for the idea. This view was supported by Jean Bartik. She was one of the original programmers of the ENIAC. She noted that von Neumann's 1945 report placed ENIAC inventions into the public domain. This debate highlights how important the early work at the Moore School truly was.
