Even today, archaeological structures like the cryptoporticus remain. A cryptoporticus is a covered stone corridor or underground hallway. This specific structure is now part of the Machado de Castro National Museum.

During the period of barbarian migrations, Coimbra experienced significant political shifts. In 409, groups including the Suebi and Alans entered the Iberian Peninsula. A king named Ataces of the Alans took control of the area. Historical chronicles describe a period of intense hardship under his rule. Ataces forced many people, including religious leaders, to work on city walls.

A legend explains the city's coat of arms through this era. It involves Ataces and Hermeric, the leader of the Suebi. Hermeric's daughter, Cindazunda, helped establish peace between the two rival leaders. The coat of arms features a lion for Ataces and a serpent for Hermeric. This imagery symbolizes the union and friendship Cindazunda helped facilitate.

Following the Roman and Visigothic periods, the Islamic era shaped the city's landscape. Between 711 and 715, Muslim campaigns occupied the Iberian Peninsula. Coimbra, known as Qulumriyah, became a major center in the northern Tagus valley.

The city featured a walled enclosure covering 10 hectares. It supported a population of between 3,000 and 5,000 inhabitants. Architectural remnants from this time include the Almedina and the Arrabalde. The city also contained a fortified palace for the governor. This site was later used as a Royal Palace by Portuguese monarchs.

The Christian Reconquista eventually brought the region under Portuguese control. King Ferdinand I of León and Castile attained the territory in 1064. Later, the city became the capital of Portugal from 1131 to 1255. During this time, King Afonso Henriques promoted major infrastructure projects. He funded the Santa Cruz Monastery and reconstructed the original Roman bridge.

The city's layout became divided into distinct social zones. The upper city, or Cidade Alta, housed the aristocracy and clergy. The lower city, or Cidade Baixa, was the center for merchants and artisans. The city remained protected by fortified walls, such as the Almedina Gate.

This monastery was founded by Queen Elizabeth in the 14th century. Because it sat too close to the river, frequent floods occurred. Consequently, the nuns moved to the Monastery of Santa Clara-a-Nova uphill. During the 15th and 16th centuries, the Age of Discovery brought Renaissance influence. Artists created Manueline and Renaissance works under royal patronage. Today, the city blends these ancient historical layers with modern life.
