After the war, Museveni contested the 1980 general election. He lost to Milton Obote and claimed the election was fraudulent.
Following the 1980 election, Museveni started the Ugandan Bush War. He unified various opposition groups into the National Resistance Movement (NRM). His military wing was called the National Resistance Army (NRA). In June 1985, NRM members met in Austria to write a manifesto. They created the "Ten-point Programme" for Uganda's future. This plan included goals like democracy, national unity, and economic independence. It also aimed to eliminate corruption and improve social services. 
The Bush War ended with the Battle of Kampala. Museveni was sworn in as president on January 30, 1986. He promised that his leadership would bring a fundamental change to the country. His presidency has seen both economic growth and significant political shifts. In 1987, Uganda began an IMF Economic Recovery Program. This program aimed to encourage investment and trade through liberalization. However, his government also faced many internal insurgencies. He ordered interventions against groups like the Lord's Resistance Army.
In recent years, Museveni's rule has changed through constitutional amendments. In 2005, the government removed presidential term limits. In 2017, age limits for the presidency were also scrapped. These changes allowed him to seek more terms in office. In the January 2021 election, he won a sixth term with 58.6% of the vote. This election faced reports of ballot box stuffing and human rights violations. During the 2026 elections, reports noted the use of military forces against protesters.
