After that, she became an assistant to Maria Mitchell at Vassar. When Mitchell retired in 1888, Whitney became a professor. She also became the director of the observatory. In 1889, she moved her mother and sister into the observatory. She did this so she could care for them while working part-time. After they passed away two years later, she returned to full-time work. 
Whitney was a strong advocate for women entering scientific fields. She believed science offered excellent career opportunities. She hoped women would enter fields like practical chemistry, architecture, dentistry, and agriculture. She thought these jobs were lucrative and well-suited to women. She also believed scientific training would help women in traditional roles. In 1908, she helped fund a female research fellow at the Maria Mitchell Observatory. 
Her contributions earned her several prestigious roles and memberships. She was a fellow of the American Association for the Advancement of Science. She was also a charter member of the Astronomical and Astrophysical Society. In 1902, she became the first president of the Maria Mitchell Association in Nantucket, Massachusetts. She retired from her position at Vassar in 1915 due to health reasons. Whitney died in Waltham on January 20, 1921, from pneumonia. In 1923, a bronze bas-relief portrait was unveiled at the Vassar College Observatory to honor her legacy.
