In 1669, the emperor finally took personal control of the empire. He used this power to address three major domestic issues. He focused on flood control for the Yellow River and repairing the Grand Canal. He also worked to resolve the Revolt of the Three Feudatories in southern China.

The Revolt of the Three Feudatories was a major challenge to his authority. It began in 1673 after Kangxi tried to revoke the lands held by three powerful princes. These princes, Wu Sangui, Geng Jingzhong, and Shang Zhixin, led a rebellion that lasted eight years. Kangxi used the Han Chinese Green Standard Army to suppress the revolt. He eventually achieved victory in 1681. The emperor later reflected on this conflict and blamed himself for the loss of life.

Kangxi also expanded the empire's borders through military success. In 1683, his navy defeated the Kingdom of Tungning on Taiwan. Admiral Shi Lang led a fleet of over 300 ships to victory. After the surrender of Zheng Keshuang, Taiwan became part of the Qing Empire.

This victory allowed the emperor to lift the Sea Ban. This meant people could move back to the coasts of Fujian and Guangdong. In the north, the emperor dealt with the Dzungars and the Mongols. He personally led military campaigns against the Dzungars in 1696 and 1697.

The empire also faced conflict with Russia along the Amur River. To defend the northern frontier, Kangxi used specialized troops known as the rattan-shield troops. These soldiers were former Ming loyalists from Taiwan. They used rattan shields and swords to defend the fort of Albazin. This conflict led to the Treaty of Nerchinsk in 1689. This treaty established a formal border between the Qing Empire and Russia. This was a significant diplomatic achievement for his reign.

Beyond war, Kangxi was a man of deep intellectual interests. He welcomed Jesuit scholars to his court and supported the study of science.

However, his tolerance for Catholicism ended due to the Chinese Rites controversy. He was also a man of physical activity. He loved hunting and spent three months every year on the practice.
