Later, after Payne-Scott's marriage and pregnancy were revealed, a hostile exchange of letters occurred. As a result, the CSIRO denied her permanent employee status and pension funds.
Clunies Ross received many honors for his service to science. In 1954, he was knighted and appointed a Companion of the Order of St Michael and St George. He also became a Foundation Fellow of the Australian Academy of Science. His legacy is still visible in Australian daily life. From 1973 until 1995, his image appeared on the Australian $50 banknote. 
Today, many places and awards honor his scientific contributions. The Clunies Ross National Science and Technology Award exists to recognize excellence. There are also streets named Clunies Ross in Canberra, Brisbane, and Prospect. In Victoria, the Clunies Ross House stands at the National Science Centre. He died on June 20, 1959, from atherosclerotic heart disease. His life remains a central part of Australia's scientific history.
