Following his father's death in June 2009, Bongo ran for the presidency. He was the candidate chosen by the PDG. The 2009 election was a major turning point for Gabon. Bongo won the election with 42 percent of the vote. The Constitutional Court confirmed this result. However, many people in the opposition rejected the outcome. This led to protests and riots in Port-Gentil, Gabon's second largest city. The court even conducted a recount before declaring him the winner again.

During his first term, Bongo made several changes to the government. He promised to fight corruption and reduce government spending. He fulfilled this by reducing the number of ministers to 30.
