In his early career, Brongniart focused on the classification of animals. In 1800, he published an essay to organize reptiles into specific groups. He used anatomy, or the study of body structures, to create four categories: Chelonia, Sauria, Ophidia, and Batrachia. Brongniart noticed that the anatomy of Batrachia was very different from other reptiles. In 1804, a scientist named Pierre Latreille resolved this by moving Batrachia into its own class called Amphibians. This change meant that Batrachians were no longer considered part of the reptile group.

Their 1811 study, "Essai sur la géographie minéralogique des environs de Paris," identified nine distinct formations. These layers included the Chalk, Argile Plastique, Calcaire grossier, Calcaire silicieux, Formation gypseuse, Sabels et Gres marins, Gres sans coquilliers, Terrain d’eau douce, and Limon d’aterrissement.

During this research, Brongniart discovered something very important about how these layers formed. He noticed that some layers contained marine mollusk fossils from the sea. Other layers contained fossils of mollusks that lived in fresh water. This pattern of alternating layers disproved the theory of Neptunism. Neptunism was the idea that all rock layers were deposited by a shrinking ocean. Brongniart showed that the environment changed between salt water and fresh water. This discovery helped lead Georges Cuvier to develop the theory of catastrophism.

Brongniart also made major contributions to the study of trilobites. In 1822, he published the first full-length study of these ancient creatures.

This work was very important for the later study of Paleozoic stratigraphy.
