Tsarevich Nicholas, who later became Tsar Nicholas II, helped start the construction in Vladivostok. The work continued for many years until 1916. The project cost a lot of money to complete. Before the tracks were laid, transporting goods through Siberia was extremely difficult. For much of the year, people relied on river systems for travel. During the winter, travelers used horse-drawn sledges over frozen rivers. However, the river systems of Eastern Siberia were hard to navigate. The Yenisei and Lena rivers mostly allowed north-south travel. This made moving goods from west to east very challenging. A railway was necessary to bridge these geographical gaps.

Construction of the network was a monumental undertaking that lasted decades. The Russian government officially announced the project in March 1891. Tsarevich Nicholas, who later became Tsar Nicholas II, inaugurated the work in Vladivostok. The project was divided into seven different sections. Approximately 62,000 workers labored on these sections simultaneously. Financial support came from European financier Baron Henri Hottinger. The total estimated cost was £35 million.

One of the greatest engineering challenges was crossing Lake Baikal. The lake is exceptionally long and deep. Until the Circum-Baikal Railway was finished in 1904, the line was interrupted by the water. To solve this, engineers used specialized ice-breaking train ferries. One ship, named the Baikal, was built in the United Kingdom. It was shipped in hundreds of numbered parts and reassembled at Listvyanka. This massive vessel could carry 24 railway coaches and one locomotive.

The railway system actually consists of several distinct primary routes. The main Trans-Siberian route connects Moscow to Vladivostok via southern Siberia. The Trans-Manchurian route shares tracks with the main line east of Chita. It then heads southeast through China to join the main route near Ussuriysk. The Trans-Mongolian Railway branches off at Ulan-Ude to head south to Ulaanbaatar and Beijing.

Finally, the Baikal–Amur Mainline (BAM) was completed in 1991. This northern route departs at Taishet and passes the northern edge of Lake Baikal.

The railway profoundly changed the economy and population of the region. Between 1906 and 1914, about four million peasant-migrants moved to Siberia. The line also allowed Siberian agriculture to reach western markets. From 1896 to 1913, Siberia exported an average of 30,643,000 poods of grain and flour annually. To protect central Russian markets, the government even used the Chelyabinsk tariff-break to regulate grain flow.

These shifts transformed the social and economic landscape of Russia.

Modern improvements have significantly increased the railway's capacity. Electrification of the line began in 1929 and was finished in 2002. This process allowed the weight of trains to double. Experts expected electrification to increase rail traffic by 40 percent. By 1939, the entire length of the railway had been double-tracked. Today, expansion projects continue to connect the network to Mongolia, China, and North Korea. There are even discussions about building tunnels or bridges to connect the line to Japan via Sakhalin and Hokkaido.
