In 1661, Zheng Chenggong expelled the Dutch to start the Kingdom of Tungning. Later, Japan took control of Taiwan and the Penghu Islands in 1895.

In the 20th century, the strait became a place of much tension. After the Chinese Civil War in 1949, the government of the Republic of China retreated to Taiwan. This led to three different periods of armed conflict called the Taiwan Strait Crises. In 1955, a General named Benjamin O. Davis Jr. helped define a "median line" down the middle. This line was meant to keep military craft from crossing. However, the People's Republic of China has not recognized this line. In recent years, military exercises and flights have made the area very busy and serious.

Various islands occupy the strait and are managed by different authorities. The largest islands near the Fujian coast include Xiamen, Gulangyu, and Pingtan. These three are controlled by the People's Republic of China (PRC). Other islands like Kinmen and Matsu are controlled by the Republic of China (ROC). The Penghu Islands, also called the Pescadores, are also under ROC control. There is also a major underwater bank located north of the Penghu Islands. These islands make the strait a complex maritime environment.

A theoretical boundary known as the "median line" has shaped recent history. US Air Force General Benjamin O. Davis Jr. defined this line in 1955. It was intended to prevent military craft from crossing the middle of the strait. However, this line has never gained official or legal status. The PRC has never recognized the existence of this median line. In 2019, Taiwan's defense ministry provided specific coordinates for the line. They stated it runs from 27°N, 122°E in the north to 23°N, 118°E in the south. Recently, military exercises have further complicated the status of this boundary.

Fishermen have relied on the strait's resources since time immemorial. Modern industry is also growing, with Taiwan building major wind farms there. However, tensions remain regarding fishing and sand dredging. Chinese vessels sometimes enter Taiwanese waters, leading to legal seizures and fines. The strait remains a vital but sensitive link in the global system.
