In modern science, naming follows a rule called phylogenetic nomenclature. This system requires a group to include every descendant of a common ancestor. This type of group is called a clade. The term pelycosaur is considered paraphyletic. This means it describes a group of animals but leaves some descendants out. Specifically, it excludes the therapsids. Therapsids are more advanced synapsids that evolved from pelycosaur-like ancestors. Because of this, pelycosaur is now viewed as a "grade" rather than a formal clade. It represents a stage of evolution leading toward the Therapsida.

Despite the naming issues, pelycosaurs were incredibly successful animals. They first appeared during the Late Carboniferous period. They reached their peak during the early Permian period. This is a proper monophyletic group, or a true clade. It includes most pelycosaurs along with the Therapsida and Mammalia. Within Eupelycosauria, there are several families. These include the Varanopidae, Ophiacodontidae, and Edaphosauridae. There is also the Sphenacodontia, which contains the Sphenacodontidae family.

Physical features of pelycosaurs show how they were related to mammals. They had differentiated teeth, meaning their teeth were shaped for different tasks. They also had a developing hard palate. The hard palate is a structure in the mouth that helps separate breathing from eating. Two specific groups, the edaphosaurids and sphenacodontids, evolved a very famous feature. They had tall sails on their backs. These sails were made of elongated vertebral spines. Scientists believe these sails helped with thermoregulation, or controlling body heat. They may have also been used for mating displays.

Their skin also tells a complex story about their biology. Pelycosaurs may not have had the scales found on many reptiles. Fossil evidence from varanopids shows rows of osteoderms.
