Classification systems for Malpighiales are still evolving as new data arrives. The Angiosperm Phylogeny Group (APG) provides the current standard for naming these plants. Under the APG IV system, 36 families are recognized. This was a change from the APG III system, which recognized 35 families. Some families, like the Medusagynaceae and Quiinaceae, were merged into other groups in earlier versions. Other changes involved moving certain groups, like the COM clade, between different classifications. The COM clade is a group that includes the orders Celastrales, Oxalidales, and Malpighiales. This shows how science is a constant process of refining our understanding of the natural world.

Malpighiales also connects to broader systems of plant life. The order is part of a larger group known as the malvids, or rosid II. These are part of the even larger rosid group. The relationships between these orders can be complex. Some studies place Malpighiales as a sister group to the Oxalidales. This means they may be the closest relatives to that specific order.
