The river system follows a complex path through many different landscapes. The journey begins at Thutade Lake in the Northern Interior of British Columbia. From there, the Finlay–Peace River system carries water through British Columbia and Alberta. The Athabasca River also joins this flow from Jasper National Park. These rivers meet at the Peace-Athabasca Delta, a large inland delta. The water then moves into the Slave River, which flows north into Great Slave Lake.

The river changes shape and character as it travels. Near Fort Providence, the channel is narrow, but it widens significantly further west. In some areas, it resembles a shallow, swampy lake rather than a moving river. At Fort Simpson, the Liard River joins as the largest direct tributary. This tributary carries heavy sediment during the summer melt. This sediment creates a visible difference in the water colors. The east bank remains clear while the west bank looks muddy. Further north, the river flows through the Mackenzie Lowlands. This area is filled with muskeg, swamps, and small lakes.

The Mackenzie River drainage basin is immense in scale. It covers about 20 percent of the total land area of Canada. The basin is bordered by several other major North American watersheds. To the west, the Continental Divide separates it from the Yukon, Fraser, and Columbia systems. To the east, it borders the Hudson Bay watersheds. The basin contains many of the largest lakes in North America. Great Bear Lake is the largest in the watershed, covering 31,153 square kilometers. Great Slave Lake is also massive, though it is deeper than Great Bear Lake.

The river's end is marked by the spectacular Mackenzie River Delta. This is the second largest Arctic delta in the world. It consists of branching channels, ponds, and wetlands. The delta contains about 1,400 pingos, which are hills made of earth and ice. Most of the land in the delta is permafrost. This frozen ground can reach as deep as the bedrock. The delta also holds a massive logjam of wood. This logjam stores 3.4 million tons of carbon.

The river's physical state changes with the seasons. It is frozen for most of the year. The ice usually breaks up in May or June.
