In 1899, a new settlement site was found near Gaya Island. This site was good because it had a deep natural port. It was also close to the North Borneo Railway. The city's location was chosen for its useful geography. In July 1899, Henry Walker identified a site opposite Gaya Island. This location was much better than previous settlement attempts. It offered a natural port with a depth of up to 24 feet. This provided good anchorage for ships. The site was also very close to the North Borneo Railway. This connection allowed the town to become a major trading post. It helped move goods like rubber, rattan, honey, and wax.

Later, Allied bombings during the Borneo Campaign of 1945 devastated the town. The destruction was so severe that only three buildings remained standing. After the war, the British Crown took control of North Borneo. They began a massive reconstruction effort in 1946. They used a development plan to rebuild the infrastructure.
