In the Soviet Union, Hertz led highly specialized research teams. His institute focused on several complex topics. He led the separation of isotopes by diffusion in a flow of inert gases. Other leaders at his institute worked on condensation pumps and mass spectrometers. One mass spectrometer was designed specifically to determine the isotopic composition of uranium. By the late 1940s, nearly 300 Germans were working at the institute. Hertz also worked on the theory of stability and control for a diffusion cascade.

Hertz continued to receive honors despite the turbulent nature of his career. In 1951, he was awarded the Stalin Prize, second class, alongside Heinz Barwich.
