Later, pre-Inca cultures like the Yarabaya and Chimbe became sedentary. They used the Chili River valley to develop an agrarian economy. They even built terraces on the hills for crop irrigation. When the Inca Mayta Cápac arrived, he used a policy called mitma. This policy involved the resettlement of subjects to control new territories. Some traditions say the name Arequipa comes from the Quechua phrase "Ari, qhipay," meaning "Yes, stay."

Spanish colonial history began on 15 August 1540. Garcí Manuel de Carbajal founded the settlement.

He originally named it "Beautiful Villa of Our Lady of the Assumption." On 22 September 1541, King Carlos V ordered the name be changed. He officially named it the "City of Arequipa." During the viceregal period, the city showed great loyalty to the Spanish Crown. This was known as fidelismo. Because of this loyalty, the city received titles like "Very Noble and Very Loyal."

In the Republican era, Arequipa became a center for political change. It was the site of many civic and democratic rebellions. The city earned the title "Heroic city of the free people of Arequipa." It has also been the birthplace of many important intellectual and religious figures. For example, the scientist Pedro Paulet was born here.
